The main choices seem to be about killing people in WoL. They also result in very different missions. Off the top of my head:

-Nova/Tosh
-Protoss fleet/Haven Colonists
-Orbital Platform/Nydus tunnels

Those are just the ones that I remember. The last one (on Char) lets you play either a rape-everything or hero micro mission that's TONS of tun, but gets you little/no payoff compared to the orbital platform. The other two dictate who lives, who dies, and who likes/hates Jimmy. I guess they'll come into play more in HotS, as it seems that Nova is involved somewhere...

According to the game it's because inevitably mechanical life, like the Geth, created by organics, turn on their makers and annihilate them. The reason the Reapers were made was to ensure destruction of only society that had become sophisticated enough to create A.I, an organized genocide, if you will, as opposed to the wanton destruction machines like the Geth would wreak on all organic life. Ironically enough, shortly after the race that created them (they were sick of seeing their subjects dying over the course of several millenia) the Reapers betrayed them and slaughtered all but one, whom you can claim in one of ME3's DLC (I think it's called Leviathan).

Not 'the world', the universe.

The fact is AIs are always going to be superior and triumph over their makers 99% of the time. If they spread across the galaxy, it's without doubt they'll deem any life they meet unworthy of living, and suddenly we end up with primitive life that hasn't had the chance to evolve being slaughtered by robots.

Reapers are more of a precision tool, they only target civilization which is on the verge of being overrun by mechanicals and killing the two with one deft blow before returning to dark space. In other words, cavemen and the like would then be left alone in peace for several million years to develop without intrusion from outside elements. I think the problem was that originally the Reapers had regulation; their makers would likely have some discretion between what to kill and what can be resolved peacefully (like in the case of the Quarians, peace was eventually made with the Geth, yet the Reaper you kill refuses to acknowledge it) but then the Reapers realized that their creators were an exception to the rule they imposed on the rest of the galaxy and mass-murdered them - then continued to repeat a cycle even they didn't fully understand.

That's why Blue is the best option. With someone as experienced and wise as Shepard at the helm they could be utilized with a lot more thought than simply warping in and killing everything once they've reached a certain technological stage. The Reapers could more effectively utilized to actually kill the threat, not those being threatened. I like Green, too, but everything about it is total bulls**t. Just because Shepard has cyber-augmentation suddenly Krogans are interested in reading? Naw.

I guess the logic is that the races would keep on building AI when their first gets destroyed, easier to take out the root of the problem *shrug*.

And while Reapers contain genetic material, that's more of an archive of the species it was derived from than, well, cyborg-parts.
