Whelps I decided to burn some liquid fuel instead of using the ion engines to get the shuttle that was already in flight to Duna. I got there but don't have enough fuel to slow myself down enough to land.

Right. The Hexion V3 ended up being a failure.
The V4, which was a V3 modified to fit nuclear engines, exploded in mid air and was also a total failure.
The V5, which was built from scratch, is now on its way to Duna. It's three nuclear engines and six ion engines ensure it'll have efficient fuel consumption and it's got plenty of fuel since before leaving Kerbin orbit it stopped at my brand new high orbit Kerbin refueling station. ( One of many refueling stations to come )
If all goes well I can even rescue the lone kerbin pilot stuck in the out-of-fuel V3 in orbit around Duna.

Could you send a probe(or manned thing) from the surface of the planet, refuel it at the orbital thingy, then send that to Duna to refuel your ship?

Yes. In fact, I could probably send up an entire fuel station to orbit around Duna.

Still haven't gotten a SSTO space plane into orbit without burning all of its fuel though.

and if it makes you feel better, the Hexion V5 failed to land correctly on Duna exploded. A faulty fuel line connection meant the main engine ran out of fuel while the nuclear engines still had some to spare so I couldn't decelerate fast enough and when the parachutes deployed, the force disconnected the nuclear engines from my control, while still active, but not from the ship. So my three nuclear engines were still at 100% power, my falling speed was too high, and I couldn't stabilize.

I quicksaved, but I fear this is not something I can fix with multiple tries. I'll need a V6, and probably a whole new ship design philosphy.
Right now my Hexions are designed so that once their stages have gotten them into orbit, they can independently travel to other planets, land, and take off. I think I'm just trying to fit too many options on a single, small ship so it can do everything to a somewhat successful degree but nothing very well.

I might just try to build a smaller version of my current Elysium project, which has so many pieces it drops my framerate to 5 just looking at it, and it's not even half done.
