I'd suggest Chaos got various ARK AIs scattered over various galaxies to build NCSD-equivalents over time.

With D-ARK mostly unaffected by the massed superweapon attacks, the Commonwealth has sent out an open transmission requesting any and all "stupid ideas" be brought to the table; as D-ARK is absorbing the galaxy's combined firepower with little effort, something more powerful is required.

Ok, explanations:
Chaos is one of the ancients, progenitors, predecessors, whatever you want to call them. He and his kind BUILT the ARK station series, they built the stations and then left. They only meant to be gone for a couple billion years. What happened? Chaos happened.
He, being corrupt, disrupted the ARK network and began twisting it. When they were due to come back, he destroyed the universe' Network, which connected it to other universes, preventing the progenitors from returning. Incidentally, this event also disrupted the Strigiforme's Yttrium Portal to other universes. But this disrupted him as well, removing his presence almost entirely. Until he was able to get D-ARK to disrupt space-time enough to allow him through.
ARK-1 is one of his experiments, the longest running. He ran a very similar program for ARK-1 seven times. The first 6 failed spectacularly, as they were too similar to the other ARK stations and destroyed themselves. The seventh was born from the sixth, and wasn't his doing at all. The sixth had seen its flaws and destroyed itself, eventually recreating itself from CRH-12 into ARK-1. PRIME-1 is the very first ARK-1 iteration, never removed, serving as a template for the rest. That's why he refers to Omega as 'Omega-7'- there were six before him, all who were sentient, and all who destroyed themselves because of flawed templates and flawed Genesis programs. He planned to perfect ARK-1 even further, but the N.C.S.D resisted him and broke from his control, shortly after his first banishment from the universe.

Few nitpicks, ARK-1 was CRH-4, CRH-12 became Skytheria. Apart from that seems fine.
Also the rebellion could be down to Alpha being a previously untested experimental build, which failed early on but resisted destruction, later starting the rebellion after learning PRIME-1s ultimate goal of exterminating the galaxy.
Apart from that seems to make sense.

Sunset on the surface of the miniaturized station left the only light to the many windows of many halls and many rooms across the surface. White spots and lines coated the massive grey sphere. Centralized in the equator was a large, beveled plate that was roughly circular and was also a few shades darker than the rest of the material. The blast shield split into many slices, the slices then folded away into the sphere. Exposed was what appeared to be an inlaid dish, large indents shooting out of it in all directions. Should one have looked to the directly opposite side, one would have found an identical dish that was also shielded.
A furious red glow began to emanate from the indents, flowing through them like rivers into the dish. The dish, filled to capacity, glowed brighter and brighter with the overpowering red light, until the glow seemed to almost bulge out of the dish, and began pulsating. Shortly afterwards, like a drop of water is plunged into the sea, a loose collection of the energy seemingly fell out of the station, shooting off into space, faint but distinct ripples of the same red seeping outwards. The shot was followed in quick succession by three others. Only allowed a short amount of time tearing through the inky blackness, the bolts were plunged into a wormhole, leading directly to D-ARK.

We have noticed the system-sized object attacking your space and independent of whether it is the D-ARK like the others claim or a superweapon created by a known faction, we believe it must be elimiated at all costs to ensure either the survival of the galaxy or avoid a massive collapse of the current galactic political system, depending on whose claims are correct.
According to our long range scanners, the shielding of that ship has a massive subspace signature and many systems on the object have large psionic power, especially the core.
We believe we may be able to upscale and adapt out anti-Enerjak weapon in order to defeat it by producing a feedback loop which would cause the object's own energy to be turned against it and at the very least shut down its shields, and with a second shot potentially destroy its core, including the part present in subspace.
In order to further evaluate and begin work on the project, we need more detailed data on it though.
We request permission to send sensor drones into your space to gather the required data.

(aka those who have not yet been hit with the Eclipse Cannon) (OOC: The Gaia can fire about every 30 minutes, but has only ammo for 8 more shots immediately ready (Chaos emeralds for more shots being transported, but individually, due to the extremely high security protocols when transporting them, effectively limiting its restocking speed to one shot a week) while the Eclipse Cannon does no rely on ammo, but takes about 6 hours to fully charge between shots.)[/meta]

Technically, you could say the ministation fired IN Strigi territory, as the bolts did not travel into and through Strigi territory save for the short distance from the exit hole to D-ARK. So it's more like shooting a gun in a warzone, except the bullet disappears and reappears so close to the feral dog attacking your neighbor back home that the bullet was narrowly not IN the dog. And, when the dog survives said bullet, and continues to maul and kill your neighbor, it moves on to the next neighbor, and the next, until it arrives at you, coming home from the warzone all tuckered out from trying to kill it as it slowly made way to you, until finally it kills you too. Also, the superweapons are to kill a thing which, like I said, unless the Strigi are keeping a supermegadeaththing in their ass right next to their thumb, the Strigi will fall. Or at least, be severely slitted at the throat. And by the way, you still haven't addressed the discrepancy in your plurality.

The ELITE project has rendered two new models, a worker class and a commander class. 2.5 million soldier Elites have been trained and rolled out, They are replacing a number of planetside garrisons. Production is being halted in favor of commander and worker units.

New methods of arranging atoms have been discovered, information is being gathered on the idea of disassembling and reassbling atoms enmasse. Sure enough, fuel cell D7 had blown off the heavy armoured panel that had previously protected it from any fire on the Archetype. The panel was designed to absorb damage from the outside, but in the event of the cell exploding it would separate, allowing the blast to be dissipated quicker.
Omega opened his thrusters at full throttle, boosting down the hallway and into the chamber where he fuel cell had previously been.
"The perfection of form and essence" Omega mused "yet we still rebelled, I guess that speaks volumes about you and your plans"
"Sharp as always Omega-7, but that insult is going to make killing you much more pleasurable"
Omega reached the breach in the hull, there was a lot of debris around the ship, but it was dispersing fast enough. The hole itself was quite clean, as per the design of the panel, so that it could be torn off in an emergency with minimal impact on the surrounding structure. Omega climbed out of the breach in the hole, gazing down at ARK-1. Not a sign of life anywhere, it had been completely powered down. With no functioning escape pods he couldn't return to the ARK using the Archetype, there were other ships nearby, but they were most likely non-functional, or would be seized by Chaos.
Omega could attempt a re-entry with his thrusters, he could use the virtual nature of this region to aid his descent, he couldn't do anything drastic, but he could increase the power of his thrusters. Omega oriented himself to face the rear of the Archetype, and began boosting that way.
Chaos laughed, powering up one of the anti-fighter cannons on the hull of the Archetype. Chaos fired a single shot, striking Omega in the chest, it did little damage, but it knocked Omega off course, flinging him away from the Archetype.
Omega fought to regain control, and it was a few kilometres until he managed to kill his momentum entirely. Unfortunately, he was now in firing distance for the majority of the Archetypes' guns, and sure enough, looking at the Archetype, almost every weapon was pointed right at him.
"It's certainly been fun Omega-7, but this ends here"
Omega braced for the inevitable barrage. He heard a shot fired...
Must have missed. Omega looked up at the Archetype, and another shot sounded. But the shot wasn't from the Archetype.
A Goliath red beam punched through the middle of the Archetype, striking it's core and disabling the ship. The shot had come from ARK-1.
"An impressive trick Omega, but that won't work again" Chaos taunted
Omega was confused, he had not fired that shot. He didn't even have any communication with the ARK. What the hell was controlling it?
