If that's the case, please clarify.

I don't get how there was any room for confusion here.
When he said 'like D&D' I assumed that he had homebrewed some sort of WH40k-ish abomination based on 2 edition D&D rules, you have no idea how unsettling that was.

"Dark Heresy" is a purpose-built game for the 40k universe. The 2ed rules for it are just about to come out of beta. It's made by Fantasy Flight Games. The first thing D&D players will notice is that you use a d100 instead of a d20, although things still improve in increments of 5 or 10. I've never played D&D so I can't really comment, but I'd assume it actually works fairly different; like comparing Starcraft and Company of Heroes, they're similar yet vastly different at the same time.

Different mechanics, yeah. Also, I hope that you mean using 2d10 as percentage dice and not this:

Percentage dice are cool, though.

You can use whichever one you feel like (That one scares me...), but the program I want to use - Maptool - has a built-in probability generator.

And I'll be providing a copy of the rulebook free for everyone involved.
What will happen is, I'll distribute the rulebook once it's finalized (comes with character sheets) and we'll generate the characters via Skype (I'll be rolling a d100 for that, so no cheating).

Not sure how much time I'll have for it, but I'd like to at least make a character and see how it goes. So sure, I'll join. Will the PCs be taking orders from some superior officer? Or are we going to be wanderers somehow.

Well, the premise behind Dark Heresy is that you're a group of Inquisitorial Acolytes, so you'll likely end up taking orders from my old PC for a decent portion of the game. That said, you're still more or less free to do what you want...as long as you don't end up tick off your boss, he has a bad temper and has been known to flush disagreeing crewmen out of airlocks.

He doesn't think about him self as such, the Inquisition, for him, is a means to an end. He's more of a Rogue Trader who just happens to carry a rosette, although he does tend to murder any thing that isn't human, Eldar or occasionally Tau depending on his mood.

EDIT: And here's the program we'll be using in full swing. I might end up having to use 1ed rules, not the end of the world though.

If it's not as broken as 3ed(or whichever one had the bucket that could destroy the universe) D&D, I'm not worried.
